I'm really new to Utau, so if this is an easily fixable problem, then I'm sorry!
I'm using Aiko's RockEnglish vb in Utau Synth, and her vowels sound mostly fine, but she won't sing consonants, or turns them into vowels.
I tried to enter in the aliases from her settings into the lyrics box, but it didn't change anything.

Are you trying to make her sing from scratch, or are you using a premade UST? (Also is this the beginning consonants, ending consonants, or both?)

    From scratch. And all consonants.

Hmm that is weird then. Mind dropping the UST in here so I can take a look?

So I've figured out my problem. The voiceband I downloaded for some reason didn't have an oto file. I can't seem to find one anywhere.

Redownload the voicebank. Most voicebanks have oto.ini files, which UTAU-Synth can read. If you make any changes to the OTO, it will save a copy of the original oto as oto_ini.txt
