So in my reclist, wa and wo are done twice (literally wa2 and wo2) so are these pronounced differently?

"Wo2" is pronounced "wo". The reason why a thing such as "wo2" exists is that modern Japanese renders "wo" as "o". Many UTAU creators don't make a separate "wo" recording and alias "o" as "wo" instead.
I'm not sure about "wa2"n though.

I guess that "wa2" is for the "ha" particle?

So how should I label/record 'em them, should i make 'o' aliased as 'wo' or just keep it as 'o'

I'd argue you should have both o and wo. While "wo" isn't used in Japanese words, it's useful for English and also for things like "woah".

I just did mine VOCALOID style. That is, お is 'o', を is 'wo' and you just have to input お instead of を when you input lyrics.
