I'm not sure if this is the same clicking sound you're talking about, but when I use her I noticed that some of her "s" consonants have like a popping sound to it. If that's where it's happening to you as well, unfortunately that's a problem with the samples themselves, so you're going to have that issue regardless of resampler. I personally find that the original UTAU's default resampler is the one that handles these less annoyingly, but it's still noticeable here and there.

I think you should be able to use whichever resampler you like and then just fix those during the mixing with an equalizer, to cut the pops out. You could also cut to the chase and do the same thing but for the offending samples themselves, and that way you wouldn't have to worry about fixing the clicks every time you're using Miko, but some UTAUs have terms of use that prohibit editing the sample files so that may be a bad idea if Miko happens to be one of those.
Otherwise, if you really want to avoid hearing the clicks while you're tuning but can't/don't want to edit the samples, you could just try to stick to samples that are less "click-y". Some of Miko's voicebanks are multipitch, and I've noticed that some pitches were recorded with less pops than others, so you could force the note to be rendered using one of these even if it's a bit outside the range you're supposed to use them in. Sometimes it'll still sound fine, but sometimes it won't.

That said, if the clicks are happening somewhere else, it might actually be a problem with the frequency files instead. You can try regenerating them for the notes that are giving you trouble, deleting the cache and then rendering again to see if that gets rid of it.
